Ok, ignoring, for now, the more extreme possibilities (generating wormholes and such--which, though they sound SFish, have been proposed and argued about by serious physicists). There are simple ways to reach the stars.
Yes, we can't stop time. We can alter it, but not without the problems you've mentioned. But nanotechnology may allow us to freeze ourselves in time. Place a body in stasis (crynosleep, whatever) and send it on its way. Once it reaches the destination, the nanites release the body.
